Our desktops are joined to a domain and I would like the WFC client to be able to automatically start and authenticate to the server when our users login into the desktop/domain so the applications are available to the users without them having to enter their username and password credentials every day into the WFC client. I see that this could possibly be done with using command line switches but people share computers and their domain passwords change every 90 days. Any possible work arounds with MAC authencation or other options?

You can use desktop shortcuts to published applications available for the user. The shortcuts are encrypted and may contain logins and passwords. The only problem is that if the password is changed in Windows/AD, the user has to enter this password during the first use of the shortcut. To enable shortcuts and trace password changes you should enable three checkboxes in Applications tab of Winflector server configurator:
